Practical information
Frequently asked questions.
A guide to our services, project workflow, deliverables and data-handling arrangements. For advice specific to your study, tell us about the question and available data.
About our services
What types of sequencing and omics data do you analyse?
We analyse 16S/ITS/18S amplicon, shotgun metagenomic, microbial whole-genome, long-read, transcriptomic and metatranscriptomic data, suitable quantitative proteomics data and compatible multi-omics datasets. Statistics and scientific visualisation can be scoped separately.
Do you perform sequencing?
No. We provide bioinformatics and data analysis. Laboratory sequencing, DNA/RNA extraction and wet-lab sample processing must be arranged with a separate provider.
Can you analyse data from any sequencing provider?
We work independently of the sequencing provider. We first check file formats, quality information, library details and metadata to confirm whether the dataset supports the proposed analysis.
Do you work with already-generated datasets?
Yes. We can assess raw reads, assemblies and suitable processed tables for new analysis, reanalysis or additional interpretation. Existing processing and missing inputs may limit what is possible.
What files do you need to start?
Initially, send a brief study description, data types, approximate size and sample-design information through the enquiry form. We then agree the exact files and transfer method. Raw reads, count matrices, assemblies or protein-abundance tables may be needed depending on the service.
Do you analyse 16S, ITS and 18S data?
Yes. Scope can include denoising, taxonomy, diversity, design-aware statistics, metadata associations and ecological interpretation. Any optional predicted functions are clearly distinguished from shotgun-derived functional profiles.
Do you analyse shotgun metagenomics?
Yes. We offer taxonomic and functional analysis, with assembly, MAGs, comparative or specialised annotation modules where suitable and agreed.
Do you analyse microbial WGS data?
Yes. We analyse microbial isolate reads and assemblies, including annotation, genome comparisons, pangenomics, phylogenomics and selected functional or AMR screening.
Do you work with Nanopore or other long-read data?
Yes. Long-read and hybrid genome workflows can include read assessment, assembly, polishing and supported structural or plasmid analysis. Complete circular reconstruction is dataset-dependent.
Do you provide transcriptomics and metatranscriptomics analysis?
Yes. We scope expression analysis around the data, references, replication and intended comparisons, including annotation, differential analysis and pathway interpretation.
Do you analyse proteomics data?
Yes, for suitable quantitative matrices with supporting study and upstream-processing information. Methods depend on the platform and quantification approach. Laboratory mass spectrometry is not a BiomeLens service; raw-file identification needs separate scoping.
Can different omics datasets be integrated?
Yes, when sample matching, data quality and study design support meaningful integration. We agree which layers and metadata can be compared and explain the limitations.
Planning a project
How is a project scoped?
We review the research question, study design, available data and desired outputs. We then propose analyses, assumptions, deliverables, timing and a project-specific quotation for agreement.
Can the analysis be customised?
Yes. The research question, hypothesis, experimental design, metadata and dataset characteristics guide the workflow and statistical comparisons. For complex or incomplete datasets, we assess the questions that remain answerable and explain any limitations.
What if the analysis I need is not listed?
Describe the question and available inputs. We will assess whether it fits our capabilities and explain an appropriate scope or any limitations.
How is pricing determined?
Pricing depends on dataset size and complexity, research questions, analytical modules, computing requirements and deliverables. Request a project-specific quotation.
What affects turnaround time?
Data readiness and quality, dataset size, analysis complexity, computational requirements and review or revision needs all affect timing. A schedule is agreed during scoping.
Do you work with students and individual investigators?
Yes. We support research students and investigators with agreed analysis and interpretation, while preserving their responsibility for research integrity and institutional requirements.
Do you work with universities, institutes, NGOs and companies?
Yes. We welcome project enquiries from academic groups, research institutes, environmental organisations, consultancies, biotechnology companies and sequencing teams.
Outputs and interpretation
What do I receive at the end?
The agreed package may include quality summaries, processed or annotated tables, statistical results, figures, methods documentation and a review discussion. Assemblies, code or additional outputs are included where specified in the scope.
Are figures publication-ready?
We develop figures from statistically supported results to communicate the biological finding, comparisons and uncertainty clearly. Outputs can include readable labels, appropriate annotations and suitable resolution or editable formats. Journal requirements are agreed during scoping.
Are methods and workflows documented?
Yes. Methods, key software or database versions, parameters and analytical decisions are documented as appropriate to the agreed work. Code delivery and reusable workflow requirements should be specified during scoping.
Can statistical analysis be included?
Yes. We select methods according to replication, sample dependence, hypotheses and assumptions, and report supported effects and uncertainty.
Do you help interpret biological patterns?
Yes, when included in the scope. We connect results with biological context and distinguish observations, associations and computational predictions from conclusions requiring further evidence.
Data and confidentiality
Can I attach a report or reference paper?
Yes. The Project Enquiry form accepts up to three PDF, PNG or JPEG files, no more than 5 MB per file and 10 MB in total. Share only files you are authorised to provide, without sensitive personal information. For larger datasets, we arrange a separate transfer method.
How do I transfer large datasets?
Tell us the file types, approximate size and any institutional restrictions first. We agree an access-restricted transfer location or other appropriate method before you share data.
Is unpublished data kept confidential?
We treat unpublished data and findings as confidential and use them for the agreed project. Any required access or sharing is addressed during setup. We do not publish identifiable client findings without permission.
How long is project data retained?
Retention depends on the project and is agreed during setup. Please share any institutional requirements before transfer.
Can data be deleted after completion?
Yes, deletion requirements can be agreed before transfer and confirmed at closure. We explain any necessary retained records or backup/provider limitations that apply.
Can we use an NDA?
An NDA or institutional confidentiality agreement can be discussed and agreed before data transfer. Share your requirements when making the enquiry.
Environmental and restoration studies
Do you support environmental and restoration-monitoring projects?
Yes. We analyse microbial and genomic data together with environmental metadata for baseline, comparative and monitoring studies, including changes across locations, time points and restoration stages. The scope depends on study design and data quality.
Can BiomeLens analyse microbial communities together with environmental variables?
Yes. We select ecological statistics, environmental association analyses and constrained ordination for the dataset and study question. Biological interpretation considers confounding, uncertainty and the limits of observational associations.
Does BiomeLens provide carbon-credit verification or prepare EIA reports?
BiomeLens provides microbial, genomic and ecological analytical support. We do not currently provide accredited carbon-credit verification or prepare statutory EIA reports.
Scientific scope and limitations
Does BiomeLens provide medical diagnosis?
No. Health-associated microbiome and omics analysis is research-oriented. We do not provide medical diagnosis, treatment recommendations or clinical decision-making services.
Are all advanced analyses automatically included?
No. Modules depend on the agreed scope, study design, data quality and research objectives. We identify suitable options and limitations before undertaking the work.
